Just in case someone comes along later searching for help. Long story short I replaced the TIP31 and the UA723CN (which I managed to smoke during troubleshooting) and it only cost me about $1.80 (USD). This fixed the 5V issue and now all voltages are reading correctly both on the power board and the main board. Thanks all.
